Now I have to fear being kicked for clicking a flag before someone in my group does.
The flags should work like the totems for RG--they should be applied to everyone in the group. (what ernz said, I just scrolled up and saw his comment )

For example, I'm not averse to letting a flag count for the group. However, this would be a more substantial change to the quest that we don't really have time to apply before the summer event.
Well then, I guess wait for this specific fix then.
Ill simply just kick players who take flag before me then:) I already have to do this with 16 chars a week:)

meh now i'll just go inside bt click the first 2 flags exit reset and repeat
still the same but less fast
i mastered doing it in one flag instead of 2 anyhow make it like the totems for rg during the weeklies run we can burn the flags that come by and it'll be all good

This bug is absolutely being fixed. In fact, the way is has been done up until now is considered an exploit. We intended for you to have to go into BT more than once in the week, which is why that quest is not a daily. We feel that the rewards are worth more than making a group with someone and spam-clicking the first flag in the dungeon (which is entirely possible and something we'd prefer to avoid).
Judging from the initial thread it also seems this doesn't work for everyone. We want the game to be on a level playing field, so we're correcting the quest so that everyone has to do the same thing. I understand that it's an increase in effort, as it'll take more of your time to do, but it really was never supposed to be such a faceroll.
As of this week's update, the quest will be exactly as it is now. That is aside from the ability to spam-click the flags. If people still feel strongly about these quests given a few weeks of doing it, we can look at applying some of the suggestions in this thread. There are two other quests that will be affected by this fix. I can't really see them undergoing any further changes.
also if you stand there as a newbie clicking the flags and everybody around you says spam click them then you assume that it's a common thing i've been doing this for months now figuring that it was intentional now you get people who fight for the flags or people who have to stick around in a cleared bt cuz they still gotta do their flags

While this quest is obviously not designed for people with 16 characters, I see the logic in what HCS is saying. If there is a problem with a quest it should be fixed. Using an exploit is not the way to address it. And people have been suggesting HCS add incentives for more bt/rg runs. This, along with ToM, accomplishes that.
Really, we'll just have to wait and see how it turns out. Much will depend on the flag respawn rate, something I've always ignored. It could be the reality is 30-40 flags per run, the only extra time is waiting for the actual clicks.
If it doesn't work out, then I suggest HCS reduce the number of flags required. That should be a very easy change. Based on 14 flags per run I suggest no more then 6. This will mean an average of two runs per alt over the course of a week if shared equally (sorry Mog) while still accomplishing HCS' goal.
(I have to say this, although it only makes sense if you live in or around NJ, but six flags makes a great adventure.)

Whether you call it a bug, an exploit, or an oddity, it's still not working as intended. It's probably a bit of shared code for all flag burnings making it necessary to fix all or fix none. From a developer standpoint I can see exactly why HCS wants to fix this.
HCS already said they like to totem idea, but don't have time to consider it. Just reducing the number of flags required should be comparatively easy.
If this really doesn't work (and I also have my doubts, apologies if I sounded too optimistic, I was trying to be the Great Compromiser) HCS can always reduce the number of flags required to 2. This results in the quest working exactly as it does now but without the spam clicking.
