Have you tried waiting for a few minutes (the initial stage is updating the game) and seeing if it launches the game eventually?

If after say 5 minutes it still doesn't work, can you please copy the contents of your log.txt file in this thread?

This seems pretty odd, looks like the window just isn't being allowed to resize at all. Are you using a special window manager?

If you try to run the diagnostics tool does it's window show in the correct size? Double click eldevindiag.jar in that folder or do "java -jar eldevindiag.jar" in the command line

In the diagnostics tool click on the change graphics config and try and set it to software. Alternatively try ./eldevin_software.sh as that should do the same thing.

Does your hardware support OpenGL 1.5?  Have you tried updating drivers for this?

Can't help with Ubuntu, but three lines do stand out in the log.

"<13:58:52:817> WARNING [NativeConstructorAccessorImpl->newInstance0: -2] Failed to Launch Newt
java.lang.RuntimeException: Cannot launch Newt window with required capabilities!"

"<13:58:53:090> WARNING [c->A: 111] Unsupported OpenGL Version [1.4.0], minimum required version is 1.5"

"<13:58:53:091> WARNING [GBAppCore-><init>: 36] Falling back to software"

Apparently it's already in software mode when it fails completely.  I have no clue why software mode may have failed, but you might be able to avoid the issue if you can update to support OpenGL 1.5 or later.  (You should be able to, 1.5 is very low requirement and has been around for 10 years or more.  I believe the spec is up to 4 something now.)
